I believe, although I never witnessed a real arguing about Star Trek and Star Wars, that's it's just used in metaphoric reasons. I've never seen this kind of arguing outside movies.
Although, I'm a fan of Star Wars, I see Star Trek as a different kind of sci-fi movie. While Star Wars is "in a galaxy far, far away" Star Trek is in a "future far, far away". I don't believe there is one better than the other, just different themes.
It's like Avatar being the N.1 most successfully movie in the box office and Star Wars IV being 3rd only. If you took Star Wars and remade it with the 2009 special effects and made it in 3D for 2010, who'd you think would earn more (theoretically of course, I'd prefer the classic Star Wars :D).
In conclusion, Star Trek and Star Wars conflict is just a stupid arguing for 10 year old kinds who swing plastic lightsabers most of their free time.
