100 amp sub-panel run from a 200amp main thru a 50amp breaker. Is 6-3 the best to use or is another wire I should be looking to use?
Also I have to run this wire through the garage from the outside main to the inside sub-panel. Can I run the hot wire through ridged channel, or emt across the ceiling and down the wall or do I have to tear out the finished garage ceiling and run it through the joists thru flexible conduit?

6/3 wire is good for 60 amps. If that is what you have and you are going to use the heaters on it, I would use the 6/3. The bigger the better.
If it is romex, you can run it anywhere you want, as long as it is in a protective raceway or conduit if exposed. If in an attic or supported in a crawl space, it does not need to be in conduit unless it is single conductors, or not romex. If it is romex and you want to run it down a wall, inside is good for it, outside the wall, you need pipe. If it is outside, between buildings, use PVC and burry it.
