I just started a reef tank 2 weeks ago and it has live sand will it harm my aquarium if I put more on top ?

You should not have a deep sand layer.

Don't layer new substrate over the old... Rather slowly mix in a bit at a time over a period of a few weeks until you've added your desired amount.
