I asked a friend if he wanted to do something and hang out and he said “sure! I just gotta run it by the warden.” Does it basically mean he has to tell his wife? Or is it asking for permission?

His partner fills the boss role of the couple. I have to get permission from the "boss". Saying "warden" gives the idea that he is a prisoner, which I am certain is intended as a joke, even if there could be some truth to it.

It's a slightly misogynist way of saying he has to discuss it with his wife. It's not a matter of asking permission- she might have other plans for that evening- plans that he has forgotten about. Couples with a good relationship consult with each other before committing to anything.
