In Kyoto, there are over 2000 temples and shrines to visit. Many have histories going back centuries. If that has little appeal to you, there are other sights, but other cities might be more to your liking.
Tokyo is the modern capital and heart of the country - it has many things that every big megalopolis has, plus dozens and dozens of museums, skyscrapers with big city skylines, over a dozen big traditional gardens owing to its history, every cuisine you can think of, and a very high population density that gives it a modern excitement as well as crushing overpopulation.
Most people see both to get a deeper look at Japan.

There are thousands of things to do in both cities. Try some sites like tripadvisor for recommendations. If you're in Tokyo on Sunday, go to Harajuki park, where the young people show up in cosplay costumes and play music.
