My doctor prescribed me vitamin d for my low vitamin d blood count from my complete blood work.
I took one vitamin today when I first got it, but I don't understand what "take by weekly means"
Does it mean take every third day?

Weekly means every 7 days
Bi-weekly means every 3 or 4 days
Typically the daily dose is from 1,000 to 5,000 Units.
The weekly or even bi-weekly is 50,000 Units.

Bi weekly is ambiguous since it could mean twice a week or every 2 weeks.
Vitamin D is not harmful, you can take it every 3 or 4 days. Or you could ask your doctor what he meant.
