Hey - just had this problem myself, and here's the fix on it:
1 - with your itouch plugged in and itunes up - click on your itouch in the left side of itunes.
2 - you should see your summary screen pop up (first tab up top)
3 - go to options at the bottom and click manually manage music and videos
4 - where your ipod songs in itunes was probably grayed out before, they will be lit up.
5 - Do a CTRL+A to select all songs after clicking on the first song
6 - Right click and voila! you'll see delete. Delete away!

Well what you can do is go on your iPod library (not the iTunes library, make sure you're looking at your iTouch music) and then you can right-click songs that you don't want on there and just press Delete and it will ask you "Are you sure?" and you press Yes.
