Will it hurt how it runs if I remove it from the startup menu?

What you have in the startup is probably "Java quickstarter" (or whatever they call it), removing it will not hurt
the way it works is that it simply preloads its components when you boot up your computer
if you remove it, your computer will boot up a bit faster, but when you are about to use Java for the first time, it will take a bit longer for it to load up
so the choice is yours, personally I would remove it, the less stuff in your startup, the better.
extra piece of advice: you can edit your startup with a free application called CCleaner (it provides other useful options as well).
the advantage of CCleaner in this aspect is that it allows you to only *disable* startup entries, instead of deleting them.
thanks to that - when you are not sure if some startup program is required or not - you can easily restore it if you find out that something doesn't work like it should anymore

it shouldnt be a problem, it only works for the best, if the icon is orange, just update it and it will go away untill theres another update
