Take the PATH train. PATH goes right into Newark Penn Station. There are two lines, one from midtown Manhattan (a block from Penn Station) and another from Downtown Manhattan. It's inexpensive ($1.75) and runs 24/7/365. In fact, you can even use the same metrocard that you use on the Subway for PATH trains. Only it costs less.

NJ Transit. You can take either the Northeast Corridor or the North Jersey Coast Lines westbound from New York Penn Station to Newark Penn Station. The one way fare will cost you $4 ($8 round trip).
