How high is your baby's fever? A little bit of a fever is ok, it is the body try to get rid of whatever it is making them sick. Either works fine, Tylenol is aka acetaminophen, and Advil is aka ibuprofen, just the brand names. Make sure you find the correct dosage for you baby it goes by weight. The third link below shows a dosage chart for Tylenol (Acet.) and Advil (Ibu.) I think a lot of it is preference and what has worked best in the past, but I don't think you are supposed to use Ibuprofen for children under six months.
"Fever actually revs up the immune system. . .It thwarts the growth of bacteria and viruses so it's actually a protective mechanism. . . . Fever plays an important role in the healing process and sometimes the best medicine is to just let it run its course." (source is first link)
"Medicate your child with a fever reducer such as acetaminophen or ibuprofen if the fever is 102 or higher, or your child is uncomfortable - then recheck temperature after one hour." (second link)
If your baby is under three months and has a fever, then you need to get medical care as they can't fight infection as easily as an older baby.
Also included, last link talks about Tylenol vs Motrin (Ibuprofen) for children. Thought I'd throw it in there.

It depends on why you are medicating baby. For teething pain, I prefer ibuprofen. Its an anti inflammatory and reduces the swelling around the gums which causes pressure and pain.
Both can be used for fever reduction, although I generally use tylenol for that purpose because its safer. Tylenol does a minimal job at reducing pain.
Did you know you can alternate them? You can give ibuprofen then 4 hours later give tylenol then 4 hours later give more ibuprofen?
Have you checked with the pediatrician?

How old is your baby? If she is under 6 months you can only use Infant's Tylenol. If she is over 6 months you can use Motrin and I would use that. Motrin helps reduce fevers in my children much better.

To reduce fever try switching between tylenol and mortin-like one dose of tylenol then the second motrin. Im a receptionist at a dr's office and i hear her telling that to mom's all the time, it seems to work. If not call your pediatrician or take him/her to nearest Urgent Care Center or ER.
