I don't have any money in my PayPal account. If a buyer buys an item from me, can I pay up eBay with that money as a fee or will I have to pay eBay a fee first before I have permission for the buyers money to sent into my account?

Just wait for ebay to send you an invoice or if you want to pay before you receive the invoice - view the fee details in your seller account.
You have the choice to pay whenever you want prior to the invoice being received & dont need permission to send your funds to account. If there is no funds in your paypal account, ebay will draw from your linked funding source.
