The Apostle Paul said "While the man on the outside is wasting away, the man on the inside is renewed daily".
In a "spiritual sense" pain reminds of us our "temporariness" here, and our need for God's intervention.
So yes God allows pain, as a reminder of our imperfection, and our reliance on Him.

Well, pain allows us to know what harms our body. For instance, if you touch a burning eye on a stove it is going to be extremely painful. Without pain, we would all be limbless and dead within only a matter of several months after our birth.

Of course. Imagine if someone is poking you with a needle. If you couldn't feel pain you wouldn't move your hand away although your body is suffering damage. Pain lets us know when something is too much and is usually a warning for our bodies when something is wrong internally.

You answer your own question with this bit of common sense: God doesn't exist. Pain has nothing to do with religion, except the psychic pain of forcing yourself to believe in the unbelievable.

Factually speaking there are no spirits ghosts gods or fairies.
Pain evolved to keep us alive, thats its purpose.
