Can you put a PCI-E 2.1 X16 graphics card in a PCI-E X16 slot?
The title pretty much describes everything. If you do, what negative effects could you expect because I have a 6 core 2.8 Ghz AMD Phenom II computer, will I get the most out of the card? What can I do yo impove it?

Yes, most are backwards and forwards compatible, standard dictates they should be anyway (if not then it's the manufacturers problem for not following the PCI-e standards and revisions).
A PCIe 2.1 version should be a small revision over a 2.0, not much speed wise. A 2.x compared to a 1.x though effectively means that it will run at half speed. 2.x is double the speed that a 1.x PCIe slot runs at.
1.0, normal.
1.1 added an extra 75watts to the PCI-e slot, totalling at 150watts to the GPU.
2.0 added double the speed and also 300 watts (something like that anyway).
The card will default to the slower speed, or the slot will default the GPU to it's slower speed. You can't do anything to improve it, aside from ripping the slot out and soldering in a new slot and re-soldering the mobo to accept this as well.
