The way I saw the major themes as relating science vs religions. As Pi's mother says, "science can tell us more about what's out there, but religion can tell us more about [ourselves]". The animals on the raft represent religion in a way. As Pi's father says, "When you look in their eyes all you're seeing is your own reflection". In this way, we see ourselves reflected in religion. At the end of the story the story with the Tiger is the better one even though it is probably not the factually accurate one. Pi's father's view of science and religion is not scolded as I was afraid it would be when reading it. He says he learned a lot from his father, as well as his mother. So it is not about abandoning science, but understanding the place of religion in our ever-changing reason-based world. At least that's how I saw it, some people might have other interpretations.
