Pokemon X has the legendary Xerneas, and Pokemon Y has Yveltal. X and Y will have differences in the mega evolutions including Charizard, and Mewtwo. They also have pokemon exclusives, like x has Staryu, Starmie, Houndour, Houndoom, Aron, Lairon, Aggron, etc. while y has Shellder, Cloyster, Omanyte, Omastar etc. there are many more too. Other than the few pokemon differences there is no differneces in storyline, characters, or map. Too see all the differences go to these websites.

The gameplay is practically the same, but you can only get Xerneas and Yveltal in either game and if you want both you'll have to link trade. One other difference is that a lot of Pokemon can only evolve in Pokemon X and Y. If you want certain Pokemon to Mega Evolve in either game it would be best to do your research first. For example, Charizard is a Dragon/Fire type in Pokemon X in his Mega Form and in Pokemon Y he is still Fire/Flying type with a Drought ability. Mewtwo also has two different forms. In the end it all depends on what you want.

Yes, they each have different mascot legendaries, as well as a few exclusive Pokemon to each. It's honestly not a big deal unless you REALLY want to complete the Pokedex.
