funny that one of the things I came to suggest is #1 on your list ...
anyway, i'd like to see a Spider-Man film that doesn't focus on his villains, but on his relationship with other heroes. (sure, some villains could appear, but the plot wouldn't revolve around them.)
taking from the comics, Spider-Man's first encounter with the Fantastic Four (Spider-Man #1) didn't go so well -- they didn't trust a vigilante who hid behind a mask, and considered him as much of a lawbreaker as the criminals he catches. so that would be one part of the movie, Spider-Man conflicting and reconciling with a very-public super-team.
the other part of the movie would feature The Punisher, an anti-hero who Spidey dislikes for the very same reasons that the FF distrusts Spidey.
eventually, all of them have to come to terms with each other's methods and goals, with Spidey having to decide if he wanted to be more like the FF, or Punisher.
none of that is likely since different studios still own the different character movie-rights, but I think the duality (that Spidey discovers is really a continuum) would work great for a film. :)
