I've only ever experienced the Greybeards calling the Dragonborn after taking the Dragonstone to Farengar in Whiterun, they will call out after you defeat the first dragon. But you haven't done the main questline yet, so it shouldn't be the Greybeards.

There is a Dwemer ruin named Arkngthamz that lies between Markarth and Falkreath, and some people experience earthquakes when in that area. If you do the quest Lost to the Ages, you will encounter an explanation for those quakes. http://www.uesp.net/wiki/Skyrim:Lost_to_the_Ages

But that's part of the Dawnguard DLC, which you say you haven't installed or activated, yet, so that might not be it. Could be a giant nearby? Or maybe some battling mages or something? Or they're just another random event, like so many others.

The "earthquakes" are the Greybeards calling to the Dragonborn.

You should load the add-ons, as they do not really affect game play, and the Dragonborn add-on does offer a couple of advantages to other quests.
