Q1. If I say "How is your learning going?" instead of "How are you doing in school?", what does "How is learning going?" mean to you?

Q2. What's wrong with "How is learning going?"?

Q3. Are there any other ways to say "How are you doing in school?"?

    What ssubjects to you have in school, and how are your grades?

    I wouldn't use the term learning. Because if you think about it, learning is a lifetime activity, and we all do it, and it covers every known subject to man. we are always learning about something good or bad. Just getting a good weather report is learning about tomorrow. In other wirds, too general and not specific.

    Ask instead more specific questions about the "learning" you wish ti inquire. How do you like your claseese? What are you studying in school, and are you being successful with your lessons? What are your school subjects, and how what are the results of your test grades?

    Q1 No native speaker would say how is your learning going? It would be the wrong vocabulary for the situation.

    Q2 It lacks any direction as a question - are you asking a person about their learning or how it is going for everyone.

    Q3. You can simply ask How is school going?
