A hydropathy plot calculates the relative hydrophobicity of continuous small segments (usually 5 amino acids at a time) of the primary structure. A transmembrane segment is usually a stretch of hydrophobic amino acids approximately 20 or so amino acids long.
The graph will have two regions (about 20 aa long) of high hydropathy preceded, separated and followed by segments of low hydropathy.
