What causes metal on a speed sensor?
I am working on my automatic Ford F-250 that has had some shifting issues. It shifted at higher rpms between 3k-4K and when it shifted it was pretty jerky. We recently got the transmission rebuilt and the issue remained so someone recommended we swap the speed sensor. When doing so we noticed there was a bit of metal shavings on it. Good news it seems like it’s shifting at better RPM’s however it’s still a bit jerky. Any ideas on what can be causing the issue?

That's just extra metal that your transmission decided it didn't need.
It will be fine.

Drain and fill the transmission fluid. Replace the filter.

You need a $3000 scan tool to diagnose transmission problems. Then you need a transmission ATF pressure gauge to test the ATF pressures in several different locations on the tranny.

Are there minor striations on the rod? The gears slide on a rod, minor striations on the rod itself would mean a grain of dirt is between the gears and the rod, causing that much friction but also having the gears shift just so slightly out of phase and jerky because of that. After that, I cannot say.
