PRTC - Runs a daily service from/to Pondi <--> Tirupathi.
Similarly there will be limited bus service from/to Chidambaram.

Best option is to take Train 195SC,Tirupati to Pondicherry Passenger
Departs at 4:30 a.m. and arrives Pondi at 12:40 p.m.
