Definitely sounds like the Flame Sensor. If you can find it, try to remove it if you can (it's usually a small metal rod near the burner...should only be connected by one or two screws). If you can remove it, try to clean it with some steel wool (if you don't have any, try fine grit sand paper, but be gentle).
The problem with the flame sensors is that they oxidize on the outside, and can't detect a flame anymore. So the furnace shuts off, because it thinks that gas if flowing, unlit, out of the furnace. Clean the flame sensor, and you should be all set. Just make sure you have the power off before you start.
If that doesn't work, replace the batteries in your thermostat.

On many furnaces there is a flame detector which cuts off the fuel's flow if a flame is not detected within a few seconds. Some allow a few retries before they shut things down. Check the flame detector; perhaps you disturbed its connection while replacing the motor.
Flame detectors often look like one or two electrodes connected to a control box of some sort.
