Anyone ever have a cyst inside of their foot?

I recently had a ganglion cyst growing between the bones in my foot and had to have it surgically removed.  Now, four months after the surgery, it hurts my foot every time I run.  Anyone ever have a similar surgery/situation and what did you do to rehab your foot?

I had one in my shoulder all i did was take my boot knife and cut it out after that it never gave me a problem. it's possible they left part of it in.
