I keep itunes on my computer but all of the itunes music is on an external drive. I just switched my itunes folder to the other drive. You can swap where itunes looks for music in the advanced options. On my computer my itunes folder is very small in size. There is no music files in that folder at all. All of the music is on the external drive. When I have both plugged in they sync together. You can do the same thing that I do, using your flash drive. Just give your flash drive a permanent name, like FlashX, instead of the dynamic one your computer will automatically give it. This way itunes will recognize FlashX as the music folder for which it will sync from.
