I'm going to build a balsa wood bridge, but not sure which to use. The Gorilla glue is a stronger glue all around, but I'm thinking the balsa wood will soak in the hot glue and provide a better bond. Suggestions?

Hot melt is going to make a mess of your bridge. Gorilla glue foams and I would not recommend it either.
Good old white or yellow wood glue is all you need.
The strength of your bridge is going to be determined mostly by its shape, not the glue joints.
BTW, messy glue joints tend to be weak. Make your joints neat and they should be stronger.
Always give the glue plenty of surface area to work with. For example, two sticks joined end-to-end would be very weak, but the same two sticks, joined with a small overlap will be much, much stronger.
