Lindseyracing has a lot of performance parts for the 944, however, the prices may not be appealing. For stock parts, 944online and also pelicanparts.com have fantastic customer service and lots of parts available. I would recommend any of the above as I've done business with all of them when I owned my 944.
1: Define "high flow exhaust" as this will depend on the application of what you've done to the engine, if it's still stock and what exactly you're aiming for in the build? 4-2-1 setup? 4-1 setup? High end power? Do you simply want better than stock? You could have a custom shop do it for hundreds of dollars or go buy a prebuilt system for more that's already pretuned.
2: Most commonly people find used transmissions on low miles for a few hundred bucks, easily under a thousand. But that's used. Actually having it rebuilt is quite expensive. Last time I got a quote for a 944 trans was around $1500. That depends on where you have it done.
3: This also depends on the brand and setup. Lindseyracing has some that range from $250ish to almost $1000. Again, depends on what you're building it for, application and which one you want.
4: Engine. Definitely. You can easily get into thousands of dollars rebuilding a 944 engine (even an N/A model engine). Parts are not extremely common. The 944 engine has a lot more porsche name parts on it than the previous 924 which had a lot of VW/Audi parts. Therefore the parts are getting harder to find, they are VERY expensive and a rebuild of good reputation is also hard to find. You get what you pay for.
Second in ranking to that would be probably rebuilding a transmission. However, again, most people buy used transmissions quite often.
3rd in rank to that would be clutch replacement. Clutch kits can be around $500-1000 most commonly AND it is recommended to rebuild the torque tube as well "while you're down there", that doesn't include flywheel replacement (which is recommended) so things add up very quickly. When I did the clutch on my 944 it was a little over $1k to do it. That was the "do it yourself" price.
You don't want to go spending a lot of money on making a car this old no longer stock. The exhaust and headers are already pretty good. But the transmission may well be the weakest and most expensive part. If you need to get it rebuilt, it could cost several thousand. If you can find a salvage one, it may only be $500 or so.
