I believe she is a Latino and I remember a scene where she is in his house, in the closet, putting camaflouge on her face. Her hair was in short cornrows and she is a beautiful woman. There are a bunch of men looking for her, maybe the Government, and stake out her father's house. This would be a last 1990's or early 2000s movie

I think you mean Haywire (2011). Gina Carano plays Mallory Kane, a black ops operative who is betrayed by her employers and targeted for assassination in a conspiracy that she is forced to unravel. Towards the end of the film, there is a scene at her father's house in New Mexico where she confronts (and takes out) some of her pursuers, and during that scene she braids her hair in cornrows and smears her face in black paint, as pictured below.
