If I have a 3 phase panel rated at 480 volts. Would the transformer either being a wye or delta configuration play a factor in the panel? Would each line be 480v?

the rating on the panel is a maximum voltage allowed. It could be wired for 120 volts. The voltage on the lines depends on the transformer, has nothing to do with the panel, as long as it does not exceed the rating.
