I think it is a way of saying, you don't really care what the person does, youre gonna do what you want to do anyway. You're not gonna let what they think bother you one hoot.
Kicking rocks would not only be a useless activity, it would be painful.
I guess that is sort of what you see that person as doing, for interfering in you're business.

It's a slang term for get lost, get out of here. Thats why people say "Go Kick Rocks"

Years ago when children didn't have anything to do, they would go out and kick rocks to see who could kick them the furthest.And they also kicked them on their way to town.

It means that guy (he) is "out of luck". and the person saying it is glad or does not care.
Its like telling someone your "S.O.L." or "Go pound sand!"
