There are several options. Check out the iMon products from a company called Soundgraph.
Unfortunately, I don't believe there are any "mouse remotes" with the added ability to act as a universal remote to control other components.
There are software programs that can be used in conjunction with an "IR Blaster" type device (one one of them is called the UIRT which you can do a search on). Its very complicated. Basicly, your "mouse remote" can be programmed to send commands to the software. Then the software spits out IR signals to your electronic components. Its a very complicated and involved hobby. But it can be done.

It's tough to give you an exact answer because it will depend on the type of system you have (PC or Mac), operating system used (Vista, Windows XP, etc.), the age of your home theater gear (do they all have IR connections, eg), and so on.
So that having been said, I can direct you to some places where you might find some specific answers based on your own knowledge of what you have.
Gyration has made its name on having cool point-and-click products geared just for navigating home theater content. They have numerous products, but the best one for your application might be here:

which was optimized for media center edition PCs. If you don't have a Media Center edition PC, then look at some of the offerings for the home grown HTPC (Home Theater PC market), which include:

You can also get media center units from people like D-Link, Linksys, Netgear, and others that will access content from the PC and show it to a TV interface, but those generally are not universal remotes per se.
A good option if you have the bucks is to look at Logitech's 1000 unit, which is a relatively low priced remote control that consolidates everything to a screen interface on the remote itself:

With a combination of an lantronix box or extron box and RS-232 serial controls, a computer can control any electronic in a home theater.
