As long as you are going to Israel, you can have your passport stamped of any countries visa, they would not bother, they will not ask any question, specially for a UAE visa, because lots of Israeli's goes to UAE through Bahrain by road, and do business there, and a lot more with american passports (but Israeli nationality) are residents of Dubai.
While the above holds true, when you have a Israeli visa on your passport, just take care that its not visible when you are entering UAE again for some work or fun whatever..
I travel between the middle east and Israel at-least 6-10 times a year, and have been doing so for the past 3 years on business. I hold a British passport.

Yes, the Israeli imigration authorities will make a big deal about it and probably not let you into their country. If you are an American citizen you can ask the State Department to issue you another passport so it will not show a visit to Dubai on it.
I had to do this in order to travel from Cairo, Egypt to Israel. It was a big hassle.
