I just came from SD. I don't live there, so I don't know the local spots, but I ate at Joe's Crab Shack. You don't say how old your kids are, but if you're looking for a casual family dining type place, try Joe's crab shack. It's a chain, but the food's good and the atmosphere is kid-friendly. It's near the Doubletree on Hazard Center (Mission Valley, I think the plaza is called, but not hotel circle). Sounds like fun!
Okay, here's a link:

After Whale watching you might try Point Loma Seafoods- Restaurant. It's fun and I think the kids would love it.. It's very casual with indoor/outdoor dining and when your finished eating there's a cute Ice Cream parlor next to it. You can also walk off your meal by walking around the marina there and watch the big fishing boats come in. It's very fun!
Point Loma Seafoods

it's easy to find..
Have fun!

TODAI! It combines the parent's want (good seafood) with what the kids want (all you can eat food). And yes, they serve crab there.
"The seafood buffet is a long 160-foot counter containing 40 different kinds of sushi, 15 different kinds of salads and hot entrees, and lots of foods pleasing to the kids in your group. Save room for dessert as the Todai offers 20 kinds of cake, puddings, and fruits."
