None at all, apart from the name. The bloke who established both was a chap called Marsh, and he was very fond of handing out new names. Sometimes, he got a bit carried away. In this instance he named the same genus several times based on different specimens. Later, this got noticed and, as /Apatosaurus/ was authored first, it had priority.
/Brontosaurus/ is technically known as a junior synonym.

I'm pretty sure I know what your talking about, and what happened was some guy discovered a dinosaur and called it a Brontosaurus, but then they discovered it was different than the original Brontosaurus or because a dinosaur was already named that, so they renamed his discovery an Apatosaurus.
