Clay is made of Aluminum, Silicon and water (Aluminum silicate). There is no carbon in clay. Limestone does contain carbon (Calcium carbonate). The carbon would have to be reduced somehow and the only known way to do this is photosynthesis, which reduces water and carbon dioxide into sugar. The sugar is polymerized into cellulose, which gets buried and compressed and heated. This eventually reduces the cellulose to hydrocarbons we use as fossil fuels (coal is another product).

Hydrogen gas can be produced artificially by a process which uses limestone, bromine and high temperatures. The process takes much more energy than it generates. The most likley source of future organic fuels is vegetable oil or ethanol. They are all the products of photosynthesis. Perhaps someday an artificial form of photosynthesis can be developed with uses solar energy to make hydrogen from water. One prototype cell uses iridium metal to produce hydrogen from ammonia in a UV operated solar fuel cell. Unlike water, ammonia is toxic and not very abundant on earth.
