Tornadoes... lol I know, weird answer. But that's because I've seen quite a few as a child, up close and personal. Actually, right on our road a couple times.
Also anything in the sea, like jellyfish, sharks, stingrays... just being there I guess creeps me out. lol
Oh, and lakes. No water where I don't know what's in it... haha
