You need to go back and change the settings on your POP3 access. From the Hotmail Help section:
To verify that your POP mail settings are set up correctly in Hotmail, do the following:
Click Options.
On the left side of the page, click Mail, and then click POP Mail.
Verify your settings. For assistance in completing the form, click Help in the upper-right corner.
If all of your settings are correct, but you are still unable to retrieve your POP messages, contact your Internet service provider (ISP) and double-check your POP settings.
There should be an option there to 'leave message on server'.
