Can long term hypothyroidism affect internal organs?

For some reason my doctor has kept me at a hypothyroid level for about 2 years now, after asking for copies of my records I found that my levels are majorly low. I called him and he immediately increased the dosage. What problems would this have caused my body? I know about weight gain, which I have been battling with for this time but is there any other problems this may have caused? I am very upset because my doctor lied to me about my levels. Any advice as to what I should do? And anyone know WHY a doctor would do this?

Update:

I am aware of seeing an endocrinologist, the problem being that I live about 100 miles from where they practice. I guess I am looking for a bit of information from the YA community. I am seeing an internal med. dr. next week and hopefully he can help.

    Find another doctor or request a referral to an endocrinologist who has experience in thyroid problems. I have had my thyroid removed and found through the whole process the GP knew little about thyroid. There is a book called 'the complete thyroid book' written by Kenneth Ain which I found very helpful
