Lake Champlain is huge. The part of it in Vermont is probably around 250 square miles; bigger than anything entirely within New England.
If you rule that out because it isn't entirely in New England and rate by surface area, Moosehead Lake, Maine is the largest. Its area is about 120 square miles
Lake Winnnipesaukee, New Hampshire has an area of 72 square miles.
