Sounds like slugs or snails to me. (I've had that problem and caught them munching on my new baby squash seedlings before) They're sneaky. You can either buy a snail/slug pest dust/bait or you can fill a dish with beer, settle it into the dirt low enough so snails/slugs can fall in it when they're attracted to it or a combo of both. I think they come out a night, so you have to get up early to catch them before the sun gets too warm, then you can just squish' em.
