yes just change the charging system to 12 volt if you use a 12 volt battery without this change, you will burn up these parts and need to replace them anyways

Of course it's possible, just not very practical, and you would need a transformer to reduce the voltage. However, there are other things to consider such as your 6 volt generator isn't going to properly charge a 12 volt battery. The question is why would you want to do this? If it's because you already have a 12 volt battery and want to use it, you still have to buy a quality transformer to use it. You might as well just get a 6 volt battery and be done with it.

You can convert it over to 12 volt but you will have to replace the generator with a single wire internally regulated alternator. I don't know of anything that will reduce the voltage for that application.

It will be expensive to run a pump, even a small one, off batteries. It would be better to run the pump from a small modular power supply. If you don't have any leftover from now-defunct electronic devices, you can get them at Radio Shack and many other electronic supply companies. You should be able to find a 12 volt DC pump and a modular power supply powerful enough to run it.
