"According to the American food processing company Kraft Foods, the first American cream cheese was made in New York in 1872 by American dairyman William Lawrence. In 1880, ‘Philadelphia’ was adopted as the brand name, after the city that was considered at the time to be the home of top quality food."
Snagged that off Wikipedia, under Cream Cheese. They have a citing for this on Kraft's website, so you can go to Kraft and check it out.

When cream cheese started being made in the states.. At the time mid 1800s.Philadelphia was thought to be "The" place to find the best quality foods...So Kraft branded it Philadelphia .

Not 100% sure, but I believe the inventor of what we commonly know as cream cheese was from Philadelphia and was living in Philly when it was invented.
