how do i file two W2's from two different jobs?
I filed my one W2 from my previous job. But then forgot to do the other one from my recent job. and when i tried to file it again on the same tax website the IRS rejected it and said that I had already filed a w2. So does this mean in order to file my 2nd W2 ill have to do it the paper way.

Yes, all amended returns have to be filed on paper. You can download Form 1040X for the purpose. Don't mail it in until you have received your refund, but be sure to get it in along with any balance due by 4-15.
