Why is Charlie still alive in Fringe S02E11?

Following the series, I know that he was killed and replaced by a Shapeshifter. The Shapeshifter also destroyed any evidence of Charlie being replaced including throwing his body into an incinerator? This Shapeshifter was discovered and killed a few episodes later by Olivia. So why is he alive? Is that particular episode supposed to take place before he died or did I miss something in between? I hope someone can give me a detailed explaination. Thanks a lot.

    That episode, Unearthed is actually an unaired episode from season 1. It was suppose to be the 21st episode that's why Charlie is still alive. FOX didn't just announce it properly.

    Tonight is a special bonus episode of Fringe, an original "Unearthed" episode from Season One. The story goes that the studio paid for 21 episodes last season, but only 20 were shown due to various scheduling decisions, so they shot an extra one and have been hanging onto it ever since. It stands to reason that this will be a stand alone episode. Also, the shapeshifter was not inhabiting Charlie's body, he merely changed shape to look like him. If you remember that episode, the real Charlie Francis was thrown into the incinerator.

    That episode didn't run in sequence. Charlie is dead.
