It's a pun on "pool" - talking about the gene pool (i.e. someone's genetic family background) as if it were a swimming pool. A swimming pool needs chlorine when the water's dirty; so the implication is that the person referred-to has low-grade ancestors.

chlorine is used in swimming POOLS when the water is dirty
i.e "your gene pool could use a little chlorine" = "you are a waste of DNA" = "you are a waste of flesh"
