1) Atma:
The souls of human beings remain immortal. Based on accumulation of past and present karma - thoughts, deeds and actions, it becomes fierce, calm, terrible, fearless, ignorant and enlightened, trembling and steadfast, forbearing and nonbearing, passionate and ascetic and a prey to bewilderment (Y.V. 39-7). Thus the quality of manifested soul is different for each individual. The purity of the manifested soul and keeping it free from the effect of bad, corrupt and evil deeds, thoughts and desires make it as our philosopher, guide and friend.
The soul has been addressed by various names and epithets in the Vedas. Samrat (the ruler of the body), Vaishva Deva, Teja, Vak, Agneye, Prajapati in chapter 39 of Yajur Veda. Each name or epithet indicates its attributes, like the controlling lord, the nourisher of human beings, the just ruler etc., It is also called Twashta - subtle soul. In Bhagavad-Gita apart from atma, jivatma, words like sah (self), dehin, deha, sharirin, shariri are used (B.G.3-42, 14-11 and 12, 2-18). All these later epithets generally mean lord of the body.
In Atharva Veda the soul is a particle of God, in Katha Upanishad it is “angush matra” of the size of a thumb, while Jain metaphysicists refer to it as of varying sizes, small in a child, big in adults and old people and very big in elephants. Nemi Chandra in Dravya sangrah -2 has mentioned that the soul is characterised by knowledge and vision, has the same extent as its own gross body.
R.V 6-47-9 mentions soul as twashta- the subtle soul shines when senses are under control and sattavic guna of purity and truthfulness is predominant. According to Atharva Veda XI-8-30, the manifested soul (jiva atma) in the body administers it. The gross body of human beings is the soul holding body. Those individuals, who do not allow the soul to administer the body, normally are devoted to the letters of the scriptures and not the spirit behind their teachings. They camouflage their materialistic outlook in the form of fake spiritualism.
According to Bhagavad-Gita, such persons cannot attain Vivek (determinate intellect B.G.2-42 to 44). However, where the body is administered by the manifested soul, even the human beings become Brahma and can say “Aham Brhaman Asi”- I am Brahman. This stage of perfect control of the body by manifested soul is described as "Chhavo" or "Shava". According to Atharva Veda XI-8-34, at this stage the soul in the human body becomes the highest force and vigour. As Vachisptiah you can even communicate with it.
2) Location:
a) From Katha Upanishad and Svetasvatara Upanishad, both Jivatma and Paramatma reside in the heart.
(i) Katha Upanishad, 1.2.20:
“anoraniyan mahato mahiyanatmasya jantor nihito guhayam”
'One who is smaller than the atom and (at the same time) greater than the greatest (which is the universe) is the Atma that remains in the hrudaya guha (heart's cave).
(ii) Svetasvatara Upanishad, 4.6, Mundakopanishad, 3.1.1:
'dva suparna sayuja sakhaya samanam vrksam pari asvajate /
tayor anyah pippalam svad vatt yanasnan nanyo abhicakasīti //'
Two birds of beautiful plumage — inseparable friends — live on the same tree. Of these two one eats the sweet fruit while the other looks on without eating.
The first bird represents the individual soul, while the second represents Brahman or God. The soul is essentially a reflection of Brahman. The tree represents the body. The soul identifies itself with the body, reaps the fruits of its actions, and undergoes rebirth. The Lord alone stands as an eternal witness, ever contented, and does not eat, for HE IS THE DIRECTOR of both the eater and the eaten.
b) Swami Ramswarup:
Soul resides in three places of body only. Soul has three places to reside in the human body. While awake, it remains in left eye. During dreams, in throat and while taking sound sleep, soul resides in heart, please. These stages have been named- Jagrat, Swapan and Sushupt respectively.
3) Invisible:
Bhagavad Gita, Chapter 2, Verse 25:
"avyakto 'yam acintyo 'yam
avikaryo 'yam ucyate
tasmad evam viditvainam
nanusocitum arhasi"
It is said that the soul is invisible, inconceivable, immutable, and unchangeable. Knowing this, you should not grieve for the body.
Soul is invisible because it is beyond our senses like Paramatma.
Ramanujacharya's Commentary:
The word avyaktah means invisible or imperceivable this is because the eternal soul being totally transcendental to the material existence cannot be practically examined as can objects which possess qualities of a physical nature.
The word acintyah means inconceivable because the eternal soul is impossible to perceive by the mind and the senses being in every way transcendental to the material substratum which is what the consciousness of the living entities base their understanding on. The eternal soul differs from all other existences and levels of existence is in transcendence. Therefore it is avikaryah unchangeable and immutable.
The Supreme Lord Krishna instructs that by knowing the eternal soul to be immortal there is no cause for grief.

For those who believe in the soul, the question of its location has a perennial interest. The ancient Egyptians thought that it was found in the heart, and tomb pictures from around 2000BCE (before the common era) show the god Anubis weighing the soul-laden heart against the Feather of Truth. In 1515 Leonardo da Vinci was denounced as a sorcerer for attempting to find the soul by dissecting the brain, following the belief of the time that it existed in the centre of the head. Some believers claim that the soul is an insubstantial entity (derisively labelled by Cambridge philosopher Gilbert Ryle as 'the ghost in the machine'), but this begs the classic philosophical question how an insubstantial entity can ever affect a material body. American doctor Duncan MacDougall concluded from this that the soul, if it exists, must have weight, and in 1907 reported experiments where he measured the change in weight of dying tuberculosis patients. His answer, encapsulated in a later film title, was that the soul weighed 21g. Make of that what you will.
If you have a copy of a bible ( which I desperately hope that you do), turn to Genesis 2:7. 18. You will notice that all living creatures are reffered to as, not having souls but are souls themselves. Then go to Ezekiel 18:4- States that the soul that is sinning it itself will die, doesn't say the man will die and the soul will keep living in limbo somewhere but we are the souls.

The soul, in some religions, spiritual traditions, and philosophies, is the incorporeal or eternal part of a living being, commonly held to be separate from the body. Many philosophical and religious systems teach that humans have souls; some attribute souls to all living things and even inanimate objects (such as rivers); this belief is commonly called animism. The soul is often believed to exit the body and live on after a person’s death, and some religions posit that God creates souls.
The soul has often been deemed integral or essential to consciousness and personality, and may be synonymous with spirit, mind or self. Although the terms soul and spirit are sometimes used interchangeably, soul may denote a more worldly and less transcendent aspect of a person.
The majority of Christians understand the soul as an ontological reality distinct from, yet integrally connected with, the body. Its characteristics are described in moral, spiritual, and philosophical terms. When people die their souls will be judged by God and determined to spend an eternity in heaven or in hell.
According to psychologist James Hillman, soul has an affinity for negative thoughts and images, whereas spirit seeks to rise above the entanglements of life and death.
The words soul and psyche can also be treated synonymously, although psyche has more physical connotations, whereas soul is connected more closely to spirituality and religion
.
Francis M. Cornford, quotes Pindar in saying that the soul sleeps while the limbs are active, but when one is sleeping, the soul is active and reveals in many a dream "an award of joy or sorrow drawing near"
Erwin Rohde, writes that the early pre-Pythagorean belief was that the soul had no life when it departed from the body, and retired into Hades with no hope of returning to a body.
Plato, drawing on the words of his teacher Socrates, considered the soul as the essence of a person, being, that which decides how we behave. He considered this essence as an incorporeal, eternal occupant of our being. As bodies die the soul is continually reborn in subsequent bodies. The Platonic soul comprises three parts:
1. the logos (mind, or reason)
2. the thymos (emotion, or masculine)
3. the eros ( desire, or feminine)
Each of these has a function in a balanced and peaceful soul.

The soul is located in the core of the human being. Everyday you either make a decision to nourish it with all that is good or relinquish it to all that is bad. Your face then becomes the mirror of your soul. It reflects the condition of your soul.as in the physical sense , The soul is very much recognized in the spiritual realm. Some humans tend to feed their soul more in the spiritual sense than in the physical pleasures of other earthbound spirits. Have you ever heard of someone having an "ugly soul?" These again are humans that have opened the windows of their soul to let all that which is considered undesirable in a human like Lust, greed, envy, jealousy, gluttony etc. The apostle Paul in the scriptures urges all those who have their mind set on God to think of all that is pure and worthy of praise, and advised us to keep our minds on all that is gentle. If we keep our minds on all that is good, then it will be a tremendous nourishment for our soul. We are also encouraged by our Creator to keep it pure and without blemish.

Soul is a concept and hence there is no physical appearance for it and you cannot search your Body to locate a thing which is a belief.
But why the word is significant and how people started believing it .
Soul is the living force which when leaves a body, stops the physical systems in the body and therefore the living force in other bodies cannot communicate with the dead body. Further, which force in the dead body after the desertion of the living force, completes the decay and reduces the body to the bones, in the absence of fire and insects, still not known.
Our ancestors, knew that there was a force which accounted the life in the human bodies, but they could not decipher the secrets of birth and death. But they believed that there was life after death and that life was represented by another living force which they called soul.
But the life after death and soul to remain after death were all strong beliefs by the ancestors who had no scientific and technological support. WHat they felt they believed to be true and what they believed to be true, they had taught their children and disciples.
Hence, till we come to know where the life force goes leaving the body, scientifically, there is no point in worrying about soul

Soul is not a physical part of the body which works with the blood and al.. Its invisible and cannot be seen. If you die, Your soul remains. So, the question has a logical fallacy. Its like asking where do you have love, kindness, mercy in your body.

Dear asker our soul or spirit (आत्म तत्व) is not attached directly to the physical body but it is attached through the mental body or say mind, which an astral body exactly identical to physical body.
Now about location I may tell that where there our spinal chord has an end before our hips, there is a spiral structure, where in our spirit is tied with. this is also called "Kundalini"(कुण्डलिनी).
When we meditate on kundalini practice, this kundalini rise up and enlightens first the root chakra then Hara > solar plexus > heart > throat > third eye and in the last crown chakra or the tenth gate. These chakras are the energy centers, we get different powers on their enlightenment.
कुंडलनी सुरझी सतसंगति परमानंद गुरू मुखि मचा ॥
The Kundalini rises in the Sat Sangat, the True Congregation; through the Word of the Guru, they enjoy the Lord of Supreme Bliss.
सिरी गुरू साहिबु सभ ऊपरि मन बच क्रम सेवीऐ सचा ॥५॥
The Supreme Guru is the Lord and Master over all; so serve the True Guru, in thought, word and deed. ||5|| {{{Bhatt Gayandh, Svaiyay Mehl 5 1402}}}

There is no soul in the physical human body.
The Human being is located inside the soul.
There is no individual soul only a single common one, and our individual soul parts, like cells of a single body exist in that.
We need our physical body only to serve as a peel, shell protecting the fruit until it becomes ripe, until we wake up and develop our soul which we are obliged to do here and now, within this lifetime.
I hope it is not too confusing, the links below can provide you with further information.
All the best

The soul is located in every part of our body, when it is removed on dying, one feels as if a punch of needles was thrown on him and every piece of his body got one, then those needles were all removed till no needle left!
Human soul is just caged by human body, and death is just the release of this soul, which remains waiting till the day comes when all people raise from their graves and retain their souls again, when their bodies and souls die again, and raisen again to be questioned before being rewarded by Paradise or Hell:
i give you some more details about the soul. please read.
We all know that a person exists in two states: alive and dead. By alive, we mean that he walks, talks, functions, and grows; dead means that the person does not respond to any stimulant, can not grow and the body deteriorates. We explain the difference by saying that a living person has his soul inside of him and regarding a dead person, we say that his soul departed.
The soul comes into the body for a purpose. Each soul has a task to perform in this world and therefore is put into a body in that it may activate the body to perform these deeds. Yet in each body there is a force which opposes the desires of the soul. This force is called by several names; the evil inclination, the animal soul, or the natural soul.

And every creature which is in heaven, and on the earth, and under the earth, and such as are in the sea, and all that are in them, heard I saying, Blessing, and honour, and glory, and power, be unto him that sitteth upon the throne, and unto the Lamb for ever and ever.
Rev 5:13 (KJV)
And All That are are In Them.
The Christ is saying that every creature, great or small has a spirit, if so where is the spirit located in a fly?
How big is a spirit?
How big is something that has no form or substance?
