NYC has 3 major airports: JFK, LaGuardia and Newark, NJ. All 3 airports are within 20 miles of Manhattan and all three airports are good. Overall, Newark and LaGuardia tend to be a bit cheaper than JFK.
To get the best deals on travel use Kayak.com (http://www.kayak.com)/ this site compares ALL the sites from Priceline.com to Expedia.com and it will allow you see the rates and book online.
Here are the airport codes you'll need:
JFK is JFK
LaGuardia is LGA
Newark is EWR
Good luck!

There's JFK, LaGuardia (LGA), and Newark (EWR) which is technically not in NYC but close enough to serve the city. If you're coming in from outside the United States, you'll want to fly into either JFK or EWR, the two international airports. LGA is closest to Manhattan but has no direct rail access, but is probably the cheapest if you're going to take a taxi.
On the flight search site, you can always just enter "NYC" and it will search JFK, LGA, and EWR, and show you flights to each airport from one search. (If you're flying Continental, you'll end up in EWR because they have a big hub there. Jet Blue you'll go to JFK. I can't think of any others right now).

Choice of airline makes more of a difference than choice of airport.
JFK is further out, but the transportation into mid-town is a bit easier. There is a subway option, and there is a fixed-rated taxi fare. Laguardia may be closer, but the subway is more convoluted, and taxi fare is based on the meter, which means that the fare could vary based on traffic or if your driver chooses a longer route.

Beside JFK, there is LaGuardia and Newark-Liberty Airport, which is located in Newark, NJ. You also go Long Island MacArthur Airport, which is located in Islip, Long Island, as well as Stewart Airport, which is located in Rockland County town of Newburgh.
Good luck

It all depends on your airline preference and where you plan to stay.
NJ hotels are often cheaper than NYC and also include an airport shuttle. Therefore, visitors often opt to land at Newark Airport and stay in NJ. Hotels near LGA offers shuttles but not those hotels near JFK.
If a visitor stays in NJ, then they take a inexpensive bus to Manhattan's bus terminal or spend a few bucks on the rails to NY Penn Station. Once in Manhattan, their feet and MetroCard gets them around.

Newark is the easiest to get into Midtown, as it's a short train ride from the airport to Penn Station.

Basically it's JFK or LaGuardia...LaGuardia is smaller and from experience, I'd just go with JFK.
