So basically I just got a point for one of my assassins to spend, but I don't know how.

Choose them from the assassin menu (either from a pigeon coop, an assassin tower, or the map in the Hideout), then click on either armor or weapons. You will have enough points to upgrade both to max level by the time they finish, so don't worry about missing one upgrade or another.
