HDMI Audio and Home Theater?
I was ticked to find that my new Yamaha Home Audio System does not perform its primary function of amplifying audio when using HDMI. I'm now looking to replace the piece of garbage. What specification should I be looking for to ensure that the next system not only passes the HDMI Video signal to my TV but, HDMI audio to my surround sound speakers?

DTS-HD MA and Dolby True HD Logo on receiver, that means the receiver has these HD decoders built-in. It supports audio via HDMI connection.

Yes the Onkyo HT-S3300 will process the audio over HDMI. What you need to look for is a receiver that ISN'T a "passthrough" type (or specifically claims to amplify audio from HDMI.
That said, there is no real advantage to HDMI audio (vs optical or digital coax) unless you have very good speakers and intend to listen to HD audio tracks from Blu-ray. Consider whether you benefit sufficiently from buying a whole new set vs just running an optical cable to your current receiver.

Hold the train for a second, this can be fixed. It`s just an audio setting on the menu you need to change, I believe. Make ALL the settings are HDMI and not on component, and the aux is set properly too with HDMI. I used to work for Time Warner, ran into this problem alot. It`s just setting up and troubleshooting until you get it right, so don`t stress too much. And try to refrain from smashing the TV with frustration, lol!

You might contact a place called cheapcables.com on the Internet and tell them your problem. Im not into surround sound yet but I know their cables are just a fraction of the cost compared to Walmart, etc.
