car doesnt shift right, 2000 grand am gt?

my motor had blown, so we got a used one from a junk yard and ever since we have put that motor in the car will not shift right. Its like it doesnt want to go when you push the petal and you have to "mash the gas" then left off and hit the gas again to get it to shift. We cant figure out what would be causing it and assume it would not be any transmission problem because the transmission was always good, no problems until we changed the motor. Anyone know what could be wrong? Thanks

Update:

yes, the service engine light is always on...

I'm guessing that since this transmission problem didn't occur until the engine was replace that its possible that the new engine has a bad throttle position sensor or TPS. Some vehicles rely on the TPS for transmission functions as well as engine functions. A bad TPS will cause late shifting and harsh shifting Is there a check engine light illuminating?

look on the front of the transmission you will see a tube and hose that is not hooked up or is broken ,its a vacuum hose that changes the switches in the transmission,or its not plugged in.
