ok so lets say i have 2 allies on field and i summon another and they lighting bolt it do there abilitys still activate?

Short answer: Yes.
Detail:
Let say you have 2x Ondu Cleric on the field and you cast Hada Freeblade.
Ondu Cleric: Whenever Ondu Cleric or another Alley enters the battlefield under your control, you may gain life equal to the number of Allies you control.
Hada Freeblade: Whenever Hada Freeblade or another Alley enters the battlefield under your control, you may put a +1/+1 counter on Hada Freeblade.
Case 1: Your opponent Bolt one of your Ondu in response to Hada.
After you cast Hada, your opponent responds with a Bolt to Ondu #1 while Hada is still a creature spell on the stack. Now, Bolt is the top most item on the stack and Hada is on the bottom of the stack. Assuming nothing else happens (ie no player casts more spells or activate abilities). The stack resolves from the topmost item. So Bolt resolves and killed Ondu #1. Then Hada resolves. When it resolves, Hada enters the battlefield. Ondu #2's triggered ability and Hada's triggered ability triggered at the same time. As the owner of both abilities, you choose to put the abilities in whatever order you like. Let say, you put Hada's ability on the stack, then Ondu #2's on top of Hada's.
Now, Ondu #2's triggered ability is the topmost item on the stack and Hada's triggered ability is on the bottom. Assume nothing else happens and the stack resolves starting from the topmost item. Ondu #2's triggered ability resolves and as it resolves, you control two Allies, so you may gain 2 life. Then Hada's ability resolves and you may put a +1/+1 counter on Hada.
Case 2: Your opponent let Hada resolves, then Bolt one of your Ondu.
When Hada resolves, Ondu #1's ability, Ondu #2's ability, and Hada's ability triggered at the same time. You choose to put Ondu #1's ability on the stack first, then Ondu #2's and lastly Hada's. Note: your opponent cannot respond to you putting the ability on the stack. However, after all abilities are put on the stack, your opponent can respond to those abilities. Let say he Bolt Ondu #1. So now, Bolt is put on the stack as the topmost item. Assume nothing else happens and the stack resolves from the top. Bolt resolves and killed Ondu #1. Hada's ability resolves and you may put a +1/+1 on Hada. Next, Ondu #2's ability resolves. As it resolves, you control two allies, so you may gain 2 life. Lastly, Ondu #1's ability resolves even though Ondu #1 is already dead. The ability will still resolves. As this resolves, you control two allies, so you may gain another 2 life.
Note: Ondu's ability counts the number of allies you control as it resolves not when it is put on the stack.

Yes, you can only Bolt creatures, which means they must already be on the battlefield, by which time the abilities are already on the Stack. However, they can reduce the effect of some Ally abilities (like Bala Ged Thief or Ondu Cleric) by doing this, since it reduces the number of Allies at the time the ability resolves.

As Lightning bolt deals damage directly to a creature the creature must be in play first. The only way for your contingency to result in not having their abilities activate, is if the card your opponent plays says counter target spell.

An opponent can't lightning bolt a creature still on the stack. He can only lb it once it resolves and lands on the board. Their abilities will still activate onto the stack.

yes, if you mean he lightning bolt the one that you just casted since he already comes into play and triggering the abilities.
